Maj. Daniel McGary was born on 23 November 1770 in North Carolina to Col. Hugh McGary, Sr., and his wife, Mary Buntin. His father was a Kentucky pioneer and fought in the American Revolution. Daniel was named for frontiersman Daniel Boone; the McGary family was one of the first white families in Kentucky when they migrated with the Boone family in the fall of 1775, when Daniel was only five years old. His mother died five years later and his father was very quickly remarried to his mistress, Catherine "Cathy" Yocum.

Daniel participated in George Rogers Clark's Miami Expedition in November of 1782, burning Indian villages in Ohio Country, in retribution for Kentucky's loss at the Battle of Blue Licks during the American Revolution.

Daniel married Nancy Berry, 9 January 1790, in Harrodsburg, Kentucky, as witnessed by Thomas Allen, Daniel's brother, Robert McGary, his step-brother, John Ray, Jr., and his father. Daniel was required to pay £50 for the marriage license as well as receive permission to marry by his father, as he had not yet reached the age of 21.

Daniel and Nancy had four children: Mary "Polly", Tolliver, Elizabeth G., and Samuel Goode Hopkins McGary.
